Hello,
The short answer to your question: Yes, there is specific bait, fishing rods, and areas in which you can catch certain fish.
Middle Length answer: If you are interested in doing the quest between the two brothers, your reward is going to be a fishing rod called the Lu Shang. It sells on my server for about 12 million gil. The best area, in my opinion, to catch moat carp is in the little pond in Ronfaure called Knights Well. If you can, get a Hume fishing rod and lots of insect paste. You should only catch Moat Carp there. Also be warned that the most you can catch in one day is 200 moat carp. Slightly before that you will start getting very few bites on your rod, and once you get to 200, you are "fatigued" and will have to wait until Japanese Midnight to fish any more. So at that rate, assuming you dont catch any items or monsters, it will take you a minimum of 50 days to catch the number of moat carp you need.
Needless to say, it very much taxes your patience.
Long answer: Fishing is an awesome craft to get into. It does not count against your craft levels, so you can take it to 100 without it impacting your other crafts. It is a very good source of income (the moat carp you mentioned sell for over 10,000/stack on my server (Cerberus). There have been people in the fishing community that can easily make just shy of a million gil a day fishing.
The details of fishing are far to numerous to get into. For more information, check out these websites:
These are Fishing related forums:
http://www.lisaarndt.com/phpBB2/index.php
http://www.titanictus.com/
Both forums have painstakingly put together very good FAQs and Guides, please take the time to look them over.
This last site is a fishing database. Select an area and it lets you know what you can catch in that area, select a fish, and it tells you how to catch the fish, what is the best configuration (location, bait, rod, etc...) and what not.
Excellent site! http://www.finalfishing.com/
I hope this helped.
