After you defeat the avatars in the trial sized battles, are the forks useless and can I throw them away???

Yes, you can throw them away after you defeat the mini-prime avatar.

If for some reason you want to fight the mini-prime again you can go back to the appropriate NPC and get another one.

The main reason you'll unlock quests again, is that when you teleport to the cloister, that'll be like an outpost, you'll get to party spots easier

Alas, upon defeating the mini-avatar, you're no longer able to use the tuning forks for teleportation to the cloister.

If you acquire the avatar through the high-level prime battle (and never complete the mini fight) then you'll be able to use the fork to teleport to the cloister by trading it to the appropriate NPC.
